The Three Lions seized control of the match in the opening 30 minutes with goals from Ashley Young and Darren Bent, but Montenegro answered back just before halftime with Elsad Zverotic scoring a deflected volley.
Wayne Rooney was sent off 18 minutes from time for foolishly kicking a Montenegro defender, which allowed the hosts to tally the equalizer in stoppage time through substitute Andrija Delibasic.
England still goes through as the winners of the group despite the disappointing finish, while Montenegro's late goal allows the team to clinch the second spot in Group G after Switzerland suffered a 2-0 defeat at Wales on Friday with Aaron Ramsey and Gareth Bale scoring second-half goals.
Group A has already been decided with Germany continuing to roll on Friday with a 3-1 win over Turkey that gives the Germans nine wins from nine matches in qualification.
The loss drops Turkey into third, one point back of Belgium, which recorded a 4-1 win over Kazakhstan, while Austria got two goals from Marc Janko to top Azerbaijan, 4-1.
Group B will come down to the final day of qualifying after Russia got a second-half goal from Alan Dzagoev to beat Slovakia, 1-0, while Ireland remained within two points after securing a 2-0 win over Andorra.
Armenia is also in the hunt thanks to a 4-1 victory against Macedonia which leaves the team one point back of Ireland for second place with the two sides squaring off on Tuesday.
Estonia moved into second place in Group C after beating Northern Ireland, 2-1, with a pair of second-half goals from Konstantin Vassiljev, while Serbia dropped into third thanks to a 1-1 draw with group winners Italy.
Serbia must now beat Slovenia on the final day to lock up second place ahead of Estonia.
Group D remains up for grabs after a 3-0 win by France over Albania keeps the French one point ahead of Bosnia-Herzegovina, which also secured a comfortable win on Friday by routing Luxembourg, 5-0. Romania and Belarus remain level on 13 points in the middle of the group after they played to a 2-2 draw.
The Netherlands continued its dominance in Group E by beating Moldova, 1-0, on a goal from Klaas-Jan Huntelaar which gives the Oranje nine wins from nine games to top the group. Sweden topped Finland, 2-1, to move three points clear of Hungary for second place heading into the final day of qualifying.
Greece secured a massive win at home over Croatia to take over the lead in Group F with one match remaining. Georgios Samaras and Theofanis Gekas both scored in the second half for Greece, which can now lock up the top spot with a win at Georgia on Tuesday. Latvia topped Malta, 2-0, in Friday's other match in the group.
Denmark and Portugal are headed for a big showdown on the final day in Group H after both teams secured wins to set up a winner-take-all contest at Denmark on Tuesday.
The Danes topped Cyprus, 4-1, behind two goals from Dennis Rommedahl, while Portugal secured a 5-3 win against Iceland to join Denmark on 16 points.
Spain has been in control in Group I and downed the Czech Republic, 2-0, with goals from Juan Mata and Xabi Alonso to collect its seventh win in as many matches.
The result means that Scotland could jump into second place with a win on Saturday at Liechtenstein.
