Wilson went 17-43, including 10-32 in Ivy games, in six seasons with the Lions. They beat Brown, 35-28, in two overtimes on Saturday, but still tied for last place in the league standings.
"Making a decision of this nature is always difficult," Columbia athletic director Dr. M. Dianne Murphy said. "That said, in order to achieve the goals that we have set for the Columbia football program, we believe that it is necessary and appropriate to make a change in leadership at this time."
Wilson's best season was his first in 2006, when Columbia finished 5-5. The Lions haven't had a winning season since 1996.
Columbia immediately launched a national search for a new head football coach.
