Dunne suffered the injury in the closing minutes of the match after going up for a challenge with City goalkeeper Joe Hart and landing awkwardly.
The loss of the 32-year-old Dunne will be a big blow to a Villa side that sits in 15th place in the league table, seven points above the drop zone.
Dunne, who will undergo surgery on the shoulder on Monday, has started all 25 of Villa's games in the league this season, while fellow defender Ciaran Clark is set to miss the next few weeks after injuring knee ligaments in training.
