Nani provided United with a lead after 27 minutes, but his opener was canceled out by a goal from Peter Crouch early in the second half as the Potters continued their good form at home against the top clubs in the league.
Having already earned a draw with Chelsea and beaten Liverpool at the Britannia, Stoke entered Saturday's match with confidence, although the hosts fell behind midway through the opening half.
Nani played a one-two with Darren Fletcher 30 yards from goal, and after weaving past two defenders, he drove a low shot inside the right post from the edge of the penalty area.
Stoke responded immediately just one minute later and came within inches of leveling the match as a powerful shot from Andy Wilkinson was tipped onto the crossbar by United goalkeeper David De Gea.
The young Spaniard had to be alert again before the break to keep out a low shot from Stoke's Jonathan Walters as he managed to tip the ball just beyond the far post.
But the equalizer arrived in the 53rd minute for Stoke when a corner kick was played to the front of goal by Matthew Etherington, where Crouch jumped between two defenders to nod the ball home from five yards.
United had one final chance in stoppage time to keep its perfect record alive as Nani's right-wing cross found Ryan Giggs at the back post, but he volleyed wide of the net from close range.
The Red Devils had won their first five games to start the season but the result leaves them level on 16 points with Manchester City at the top of the league.
Manchester City 2, Everton 0
Manchester, England - Manchester City survived a tough test from a stubborn Everton side on Saturday as City got second-half goals from Mario Balotelli and James Milner to secure a 2-0 win over the Toffees.
City had won its first four games before a draw with Fulham last weekend, but it wasn't until the 68th minute that Balotelli broke the deadlock with a well- taken shot from 20 yards.
Milner then scored his first goal of the campaign in the 89th minute to help his team move level with Manchester United at the top of the league with 16 points from five games.
Everton had earned seven points from its previous three games prior to Saturday's match.
Arsenal 3, Bolton 0
London, England - A strong second-half performance from Arsenal handed the Gunners three needed points on Saturday as Robin Van Persie scored twice to help his side to a 3-0 win over Bolton.
Arsene Wenger had seen his team lose three of its last four entering Saturday, but after Van Persie opened the scoring in the first minute of the second half, but Bolton was reduced to 10 men as David Wheater was sent off.
Van Persie doubled his tally with 20 minutes to play, and Alex Song finished off the scoring in the 89th minute, handing Bolton its fifth successive defeat.
Chelsea 4, Swansea City 1
London, England - Fernando Torres had an eventful day for Chelsea as he scored a goal and was sent off in a 4-1 win over Swansea City at Stamford Bridge on Saturday.
The Spaniard opened the scoring after 28 minutes and Ramires tallied the first of his two goals in the 36th.
Torres then received his marching orders in the 38th, but it didn't really slow Chelsea as Ramires notched another goal to make it 3-0.
Ashley Williams spoiled the clean sheet five minutes from time for the Swans, but Didier Drogba added a fourth goal in stoppage time to give Chelsea four wins from five games.
Liverpool 2, Wolverhampton 1
Liverpool, England - Liverpool returned to the win column after a pair of losses on Saturday by topping Wolverhampton, 2-1, at Anfield.
Roger Johnson's own goal after 10 minutes put the Reds in front and Luis Suarez doubled the advantage before halftime.
Wolves pulled a goal back early in the second half through Steven Fletcher, but it couldn't prevent a third straight defeat for Mick McCarthy's side, which opened the campaign with seven points from three games.
Newcastle 3, Blackburn 1
Newcastle, England - Newcastle's great start to the campaign continued on Saturday at St James' Park as Demba Ba's hat trick helped the Magpies to a 3-1 victory over Blackburn.
Ba tallied his first two goals in the opening 30 minutes before Blackburn responded with Junior Hoilett's goal before the break.
Ba was on target again in the 53rd minute to complete his hat trick, while Rovers was reduced to 10 men in the 68th as Martin Olsson was sent off.
Newcastle is unbeaten through six games and sits in fourth place in the league table.
West Bromwich 0, Fulham 0
West Bromwich, England - Fulham is still the only side in the Premiership without a win, but the Cottagers were a bit unlucky on Saturday to settle for a 0-0 draw at West Bromwich.
Fulham's Clint Dempsey saw his deflected volley strike the crossbar as the visitors took charge in the second half, and Baggies goalkeeper Ben Foster was called upon to make a fine double save later in the match as he kept out efforts from John Arne Riise and substitute Bryan Ruiz in quick succession.
Tottenham 2, Wigan 1
Wigan, England - Tottenham claimed a third straight victory on Saturday as Spurs secured a 2-1 win over Wigan at the DW Stadium.
Rafael Van der Vaart's goal after just two minutes put the visitors into the lead, and Gareth Bale doubled the advantage 20 minutes later.
Mohamed Diame's goal five minutes into the second half gave the Latics a bit of hope, but Steve Gohouri was sent off 12 minutes after that, handing Wigan a third straight loss.
