Banners in the away section declaring "£64 a ticket but without fans football is not worth a penny" were applauded by home supporters when the Bayern fans eventually took their seats. The £64 ticket price equates to $99.
After the match, Guardiola acknowledged that Gunners fans would not be overcharged when they head to Germany for the return match on November 4.
He told the post-match press conference: "I will speak with (Arsene) Wenger for next time to make it cheaper for our fans.
"We will take care of Arsenal fans in Munich with a good price. They can travel."
On the pitch, Arsenal won the contest 2-0, with goals from Olivier Giroud and Mesut Ozil keeping their hopes of qualification alive.
