New England came into the match in fine form riding a five-match unbeaten streak, including a comprehensive 4-0 thrashing of Real Salt Lake last time out.
Charlie Davies struck early and Bunbury's tally held up as the difference as the Revs matched D.C. United atop the Eastern Conference with 17 points.
New York, meanwhile, left several key players on the bench to start the match as Jesse Marsch's club was involved in its third game in seven nights following Wednesday's 1-1 draw against the Colorado Rapids.
The home side wasted little time finding the back of the net as defender London Woodberry sent an inch-perfect cross into the penalty area where Davies nodded it home after just nine minutes of play.
It was 2-0 to the Revs on the hour mark when Bunbury finished an excellent six-pass offensive move by sliding it in behind New York goalkeeper Luis Robles for his second goal of the season.
Despite fielding a bit of weakened side, New York pulled one back in the 73rd minute through Sacha Kljestan, but could not find a late equalizer as the Revolution held on through five minutes of stoppage time to deal the Red Bulls their first defeat of 2015.
