The match was scoreless through 76 minutes, but Mohamed Yattara broke through for his first league goal of the campaign to put the hosts in front.
Alexandre Lacazette made sure of the win five minutes from time, producing his league-leading 26th goal of the season.
Lyon improves to 64 points to move two points clear of PSG, though Laurent Blanc's men hold a game in hand.
Bastia remains in 14th place on 37 points.
